I have got a Supernet PVR and have bought a new TV with a Hi Def TV tuner so would rather the input goes through the Hi Def tuner.

I was wondering if there was any way of using the Supernet PVR for purely recording what is coming through the TV without the input going through the Supernet box?

No you can't. It's only a SD recorder and only records FTA transmissions, not signals from another input such as your TV. Most PVRs do not have inputs, just outputs for displaying what they recieve over the air.

You'll need to connect it as such - Antenna->PVR->TV.

Not all TVs have have AV out to record from their internal tuners either.
